What was the correct flag used by the Japanese on the occupied Islands in the Pacific (New Georgia, Rabaul, Bougainville,...)?

That would depend entirely on whether the island was administered by the IJA or IJN.

New Georgia / Munda Point, that was IJA if I'm not mistaken.
So on the Island, this flag would be the one they used?

No, New Georgia / Munda Point was IJN territory. So, naval ensign was used.
