Admittedly I haven't searched that much, however does anyone know where to find a list of the NDH Governments with ministers, preferably with exact dates?

With regards to Kvaternik, he no longer conducted his work as Minister as of September 1942, when his political break-up with Pavelic occured. He left for an extended rest in Slovakia on October 5, 1942, though he officially held the Minister's title until January 4, 1943. I believe that General Begic acted on his behalf until the official resignation. After the resignation, Pavelic named himself Minister of the Domobranstvo, but left the day-to-day operations of the ministry to General Begic who acted on his behalf. Once Navratil was named as the new Minister on September 2, 1943, he needed time to close-off his military attache work at the NDH Embassy in Bucharest, and General Begic continued to act on his behalf until Navratil's arrival in Zagreb.

With regards to the NDH defence ministry's official titles, the following applies:
I) Zapovjednistvo cjelokupne vojske, Ministarstvo domobranstva i Zapovjednistvo kopnene vojske (April 11, 1941-August 4, 1941) = [Central Command of the entire Armed Force, Ministry of the Domobranstvo and Central Command of Land Forces]
II) Ministarstvo hrvatskog domobranstva - MINDOM (August 4, 1941-January 30, 1943) = [Ministry of the Croatian Domobranstvo]
III) Ministarstvo oruzanih snaga - MINORS (January 30, 1943-May, 1945) = Ministry of the Armed Forces.
MINORS officially amalgamated the until then separate Ustaska vojnica as of November 20, 1944.

- In the first couple of weeks of NDH several designations were used for its armed forces command, most commonly "Zapovjedničtvo cjelokupne Hrvatske vojske" and "Zapovjedničtvo cjelokupne oružane snage Države Hrvatske". On 19th April 1941 an order was published that established the "Zapovjedničtvo vojske i Ministarstvo hrvatskog domobranstva". The phrase "Zapovjedničtvo vojske" was dropped soon after, probably already in May 1941.
- The title "Ministarstvo hrvatskog domobranstva" was changed to "Ministarstvo domobranstva" on 2nd Nov. 1942.
- MINORS theoretically became the command and administrative authority for the Ustasha Army already on 21st Jan. 1943 when "Ministarstvo domobranstva" was amalgamated with the Ustasha Army Command ("Zapovjedničtvo Ustaške vojnice") into "Ministarstvo oružanih snaga", however the process of the fusion of the two authorities took several months.

The very first declaration from the new authorities of the NDH regarding the formation of armed forces for the state was on 11.April, 1941, and was signed "Zapovjednistvo kopnenih snaga". The organization of the NDH government was complex; State Ministers (Drzavni Ministri) were members of the Government Presidency (Predsjednistvo Vlade). According to Ante Pavelic's declaration issued April 16, 1941 (Odredba o imenovanju Prve Hrvatske Drzavne Vlade Nezavisne Drzave Hrvatske - Declaration naming the First Croatian State Government of the Independent State of Croatia), signed by him as 'Poglavnik' (Leader) of the NDH, the Government (Vlada) is the highest government authority which performs legislative and executive duties. The Government (Vlada) is subject solely to the authority of the Poglavnik, who in his capacity names and removes its members, and it consisted of a Government Presidency (Predsjednistvo Vlade) and individual Ministries. The Government Presidency oversaw all of the inner workings of the governmental structure, including the drafting, passing and enforcement of legislation.
