Names of 77,297 Jewish victims from Bohemia and Moravia are inscribed on the walls of the Pinkas Synagogue in Prague.
The Shoah Resource Centre put the number of Jewish victims in the Protectorate at 78,154. Erich Kulka estimated 73,715 Czech Jews perished in the Holocaust (No date given "Protectorate of Bohemia and Moravia" Jewish History of Czechoslovakia

Kulka's estimate is obviously more reliable since his death toll is backed up by the Korherr Report which (in disguised language) indicates 72,227 deaths. There were 85,227 Jews in the Protectorate (including converts and foreign Jews) when the Nazis began their deportations. Kolka gives 13,000 survivors.
I'm naturally aware of the sinking of refugee boats as well as the fate of Jewish American prisoners you mention.
