I am currently looking for a detailed Order of Battle for the Kriegsmarine for Barbarossa (Baltic and Black Seas). Can anybody help me with that? Please provide sources with your posts.

Not much help I'm afraid.

Though no major assets were deployed, several Minelayer/sweeper Flotilla's along with S-Boat Flotilla's were deployed, along with some 5 U-Boats (U140,142,144,145 & U149)

lists Kriegsmarine forces taking part in the Baltic as:

10 minelayers
5 U boats
28 S boats
3 Sperrbrecher
3 squadrons of modern minesweepers C 20 vessels
5 squadrons of trawlers for m/s and a/s work
2 squadrons of motor m/s
2 ships with motor launches for sweeping shallow mines

M J Whitley: German Coastal Forces of WW2 details
S boat Flotillas in the Baltic as
1st Flotilla base Suomenlinna
2nd Flotilla base Pensar island
supported by depot ships Carl Peters and Tsingtau
3rd Flotilla lay mines off Libau and Windau
5th Flotilla mined western approaches of the Irben Straits

1st R Boat flotilla: Baltic 1941
11th R Boat flotilla

J Rohwer and G Hummelchen: Chronology of the War at sea Vol 1

mentions 5th and 31st MS flotillas in the Baltic 1/7/41 and 2d MMS on 12/7/41

notes that there were no Kriegsmarine forces in the Black Sea on 22/6/41.

The Kriegsmarine first introduced warships into the Black Sea in 1942 when by river 6 U boats , 10 S boats and 23 motor minesweeers were introduced. Further vessels, naval ferry barges and artillerie tragers ( of 200 tons) and Kriegstransporters (of 700 tons) were built at Nikolayev.

This is not true: the Deutsche Marinemission in Rumänien deployed at least a coastal battery (Marine-Küsten-Batterie "Tirpitz" with three 28cm SK L/45) on the Black Sea coastline (near Constanza) and possibly some small riverine units in the Danube delta - but I'm unsure about that.
