From which bases were the Jewish airforce flying when they bombed Cairo, wasn't there still a British presence in Egypt?

The IDF/AF never bombed Cairo during the 1956 war, that was left up to the British and French.
Anyway, the major bases of the time were Ramat David, Lod, Tel Nof (Ekron) and Hatzor (Kastina). Harvards deployed to Sde-Teman near Beersheba, while light aircraft also flew from the strips in Ramle and Eilat.
